SDJM Debanjan Das turned down Kumar's counsel's bail plea and sent him to four-day CID custody till July 19.
Kumar was arrested by CID yesterday for his alleged involvement in the scam.
A top CID official said here that Kumar would be questioned by authorities regarding his alleged involvement in the case.
Kumar was earlier arrested while serving as DM of Malda in connection with the scam in which he allegedly siphoned off funds when he was the CEO of SJDA.
The other cases were lodged by an SJDA engineer.
The alleged financial irregularities at SJDA surfaced after North Bengal Development Minister Gautam Deb became SJDA Chairman in 2013.
