Correctional home sources said Rajkumar Tharu (33) was found hanging from a jackfruit tree in the premises hours after he was untraceable during the head count.
Tharu's behaviour was stated to be normal in the morning.
He had a murder case lodged against at Matigara police station.
Jail Superintendent Debashis Chakroborty has ordered a magistrate level inquiry into the incident.
