Police rushed to the church on Dr Nanjappa Road in the heart of the city after being alerted by its authorities who heard some noise in the early hours and found the two boxes broke open and its contents stolen.
They also noticed an attempt had been made by the miscreants to break open another offering box, police said.
Police said they have obtained footage from the CCTV camera in the church complex and investigations were on.
