Fred broke the deadlock just before half-time on Thursday by meeting Gerson's cross with a powerful header into the top corner, reports Xinhua.
Ricardo Oliveira equalised for the visitors by tapping in from close range before Lucas Gomes struck the winner, nodding in 10 minutes from time.
The result lifts Fluminense to third in the standings with 20 points from 10 matches while Santos are 16th with 10 points.
In other matches on Thursday Corinthians beat Ponte Preta 2-0 and Figueirense overcame Goias 3-1.
