Jackichand Singh netted the game-clinching goal for side from northeast in the seventh minute, capitalising on a miscommunication between goalkeeper Subrata Paul and defender Augustin Fernandes.
He controlled a long ball sent from team-mate Densill Theobald and essayed a composed finish despite the best efforts of Paul to keep the ball out of the net.
The defeat condemned Salgaaocar to their second winless outing in I-League after drawing 1-1 against Pune FC in their opening match.
It was Royal Wahingdoh's second win on the trot, after beating Shillong Lajong 2-1 in their first match.
