A goal from forward Roberto Gutierrez gave the Chileans an advantage going into the second leg of the contest, reports EFE.
Universidad Catolica dominated the game in the first half but could not create goal opportunities on Tuesday.
The Chilean players' best chance in the first half came when a shot by midfielder David Llanos crashed onto the goal post.
After the break, Danubio played a more compact game.
With seven minutes left for the match to end, Gutierrez, who had entered the field shortly before, scored the winning goal for Catolica.
