The incident occurred last night when the girl, who was playing near her house, went into the boy's house.
The victim's mother lodged a complaint after which a case under the Protection of Children from Sexual Offences Act and relevant sections of IPC was registered.
But the boy was yet to be apprehended, Hayathnagar police station's inspector Venkateshwarlu said.
The girl was sent for medical tests.
