The Class IX and X students of the village high school were produced before the Juvenile Justice Board after their arrest on Tuesday and were sent to an observation home.
The boys had invited the girl, a Class II student, to their house to watch television on March 12 where they allegedly raped her, the police said.
The girl's father was initially reluctant to lodge a police complaint but when the doctors refused to treat her, he filed a case with the police.
