According to the BBC, Messi scored a goal in the third minute that was equalised within 80 seconds by Nigeria's Ahmed Musa.
Messi scored again before halftime to provide Argentina with the lead, but Musa grabbed his second goal after play resumed.
Marcos Rojo provided Argentina's winner in the 50th minute as he knocked in a corner with a knee.
The result means that Nigeria would face France in the last 16 in Brasilia next Monday, while Argentina would take on Switzerland a day later in Sao Paulo, the report added.
