Brazilian forward Jonas smashed a shot from the edge of the area in the 20th minute and Eliseu closed the scoring with a powerful effort in the 76th, Xinhua reported on Sunday.
Benfica started off strong and dominated the match, with a struggling Braga showing poor defense and attack.
The win means Benfica has picked up its sixth consecutive victory, extending its advantage provisionally at the top of the Portuguese league.
Benfica has 65 points, seven ahead of Porto, while Braga ranks fourth with 46 points.
