Teenage striker Thalles struck twice for Vasco and Willie added a third but goals from Hugo and Amaral were enough to see Goias through.
The result dashed Vasco's hopes of appearing in next year's Copa Libertadores, South America's premier club competition.
Gremio will play Atletico Paranaense in the other semifinal, with both duels to be played over two legs Oct 30 and Nov 6.
