The award was announced on the 68th Republic Day last year.
Siddiqui, a 1991 batch IPS officer, received the medal and a citation signed by then president Pranab Mukherjee, a release issued by the university said.
He has been the registrar of the prestigious institution since October last.
"Jamia Millia Islamia (JMI) is proud to have such a decorated and competent officer as its registrar. The university is benefiting from his vast experience as an administrator," JMI Vice Chancellor Talat Ahmad said.
Siddiqui is also a recipient of the President's Police Medal for meritorious services in 2008.
Siddiqui was part of the United Nation's Mission in Kosovo in 2001.
