The body of the girl was found in the backwaters near Ernakulam wharf last week and the family has said she died under mysterious circumstances as there was no possibility of her committing suicide.
The girl had gone missing on March 5 and the body was found the next day.
Police, probing the case, said the man was arrested after examining his mobile phone records.
