Around 1,200 troops, firefighters and police searched for 22 island residents who remained missing after typhoon Wipha struck Oshima island, 120 kilometres south of Tokyo, on Tuesday.
The powerful typhoon set off mudslides that buried some 30 houses and damaged more than 300 structures on the small island.
"Two more bodies were pulled today," bringing the death toll on Oshima to 27, said a spokeswoman for the island's administrative office.
Island authorities today advised around 1,900 residents living in the areas worst hit by the landslides to evacuate to designated school gyms and community centres, as a precaution against expected heavy rains and further landslides.
"People saw with their own eyes the disaster of that scale... Most people are responding to our advisory if they haven't taken shelter at their relatives' or friends' houses, yet," an island spokesman said.
Earlier today emergency workers combed through mud-covered debris in the fourth day of search and rescue efforts, while islanders lined residential areas with large sandbags to prevent further damage in the event of heavy rain.
Japan's Prime Minister Shinzo Abe was scheduled to visit Oshima tomorrow.
Weather authorities are also tracking another typhoon thought to be heading towards Japan.
Super Typhoon Francisco was located near the Marianas Islands after skirting Guam yesterday.
