Tanzeela was out on the street in the morning as curfew was relaxed today after three days.
The curfew was imposed in the old city after protests over the death of a youth in alleged firing by security forces on April 30.
She was rushed to a nearby hospital.
"Some miscreants pelted stones on a police deployment at Nawakadal chowk this afternoon. Nine-year-old Tanzeela was hit by a stone on her head," a police spokesman said.
"She had gone out to fetch bread for her family at about 5:15 PM when the incident took place," the spokesman said.
He said a case has been registered at police station Safa Kadal in this regard.
A 24-year-old youth was shot dead by security forces on April 30 during anti-election protests at Nawakadal, leading to more protests in the city.
As a precautionary measure, authorities imposed curfew in old city areas and only lifted it after three days this morning.
