Chief Development Officer Deepchandra said about 204 boys in the correctional home were allegedly upset over not being given proper food.
An additional city magistrate was injured during the stone pelting, he said.
Deepchand said police station incharge Nauchandi Vinod Kumar had to lock himself up in a room to escape the violence.
A magisterial inquiry has been ordered into the incident, he said.
