Iran striker Sardar Azmoun put the tourists ahead in the 29th minute by scoring the first goal.
Midfielder Andranik Teymourian doubled the lead in the early second half before Mehdi Taromi scored another goal to help his side further extend their lead.
Sitting at the bottom of the group, the 155th ranked Indian team had earlier lost both their qualifiers to Oman and tiny Oman.
With the win, Iran lead Group D after securing seven points from three games.
